CUSTOM qPCR & dPCR PROBES – EUROGENTEC
1. Product Overview
Eurogentec Custom qPCR & dPCR Probes are custom-synthesized oligonucleotide probes designed according to customer-specific sequences and application requirements for quantitative real-time PCR (qPCR) and digital PCR (dPCR).
With oligonucleotide synthesis expertise dating back to 1985, Eurogentec offers a broad portfolio of dual-labeled probes, Minor Groove Binder (MGB) probes, and Molecular Beacons. Its extensive selection of fluorescent dyes and quenchers allows researchers to select probe configurations compatible with their fluorescence detection systems and assay designs.
Available options include different sequence lengths, fluorescent labels, quenchers, purification methods, and delivery formats to support molecular biology research and molecular assay development.
2. Probe Types
2.1. Double Dye Probes
Double Dye Probes incorporate a fluorescent reporter dye and a quencher at the 5′ and 3′ ends, respectively. This design supports fluorescence-based target detection in probe-based qPCR and dPCR assays.
Eurogentec offers probes with conventional DNA or LNA® (Locked Nucleic Acid) backbones, together with a range of reporter–quencher combinations selected according to the instrument and assay requirements.
Examples include FAM/BHQ®-1, FAM/TAMRA, HEX/EDQ, and ROX/BHQ®-2.
2.2. Minor Groove Binder (MGB) Probes
Minor Groove Binder (MGB) Probes are dual-labeled probes incorporating a Minor Groove Binder moiety at the 3′ end. According to Eurogentec, this design can help improve assay specificity and sensitivity, particularly in applications requiring discrimination between closely related nucleic acid sequences.
Eurogentec offers MGB Eclipse® probes with a selection of fluorescent labels for different qPCR detection channels. The appropriate configuration should be selected according to the target sequence, instrument, and assay requirements.
2.3. Molecular Beacon Probes
Molecular Beacons are hairpin-structured nucleic acid probes. Their fluorescence response changes upon interaction with a complementary target sequence, enabling target detection in suitable molecular biology assays.
Eurogentec offers Standard Molecular Beacons, Wavelength-Shifting Molecular Beacons, and 2′-O-Me RNA Molecular Beacons. Custom-synthesized probes are available with the non-fluorescent quenchers DABCYL or BHQ®, with other dyes available upon request.

6. Selecting the Right Probe
When selecting the appropriate probe configuration, the following factors should be considered:
- Probe Type: Double Dye Probes, MGB Probes, or Molecular Beacons.
- Target Sequence: The nucleic acid sequence to be detected and any relevant design requirements.
- Fluorescent Dye: Compatibility with the detection channels of the qPCR/dPCR instrument.
- Quencher: Selection based on the fluorescent dye and the compatibility of the dye–quencher pair.
- Length and Modifications: Selection according to the assay design requirements and desired assay performance.
- Quantity and Purification: Selection based on the requirements of research, assay optimization, or assay development.
Final selection should be based on assay design, instrument specifications, and the manufacturer's technical recommendations.
